Have you rechecked your Outlook Rules? This happens mostly in two cases,
1. Creating Outlook rules to move incoming messages
2. Setting an expire date on messages that arrives in Inbox

Check all your created rules and also check your Email Note Properties and verify the Autoarchive option settings in it.
